Hello! I have run setup_masks as recommended in this thread and a 4D file was created as well as updated mat and con files. I ran the command suggested by setup_masks: randomise -i data -o tbss -d design_setupmasks.mat -t design_setupmasks.con --vxl=-6 --vxf=design_setupmasks.nii.gz -n 500 but the resulting tbss_design_setupmasks_tfce_corrp_tstat1 file has exactly the same voxel values as when I run randomise without setup_masks and use the original mat and con files: randomise -i data -o tbss -d design.mat -t design.con -n 500 The 4D file and the updated con and mat files generated by setupmasks look ok. Is it possible that something might have failed with setup_masks?
