Dear Mark, I am having the same issue as mentioned by this thread. I made sure everything was reoriented to standard, and as a result, magnitude image and fieldmap image line up just fine to the high res image. However, the FM_UD_fmap_mag_brain2str and everything created after that point, including the webpage image of fieldmap to highres is not registered properly. It is way off. Does that point in the process offer any clues as to what is going awry? BET seems to have done a good job throughout. I am not sure what to change here. Any tips will be incredibly helpful.
