thanks a lot for your answer. I have noticed the way expected rankings are computed in the new PRoNTo version, but
I am not quite sure how to compute the reproducibility ψR of the ranking.

Can I simple compute the cosine of the values found in the last column of PRT.model.output.weight_ROI in order to
get the reproducibility ψof the ranking?

Is this correct?

However, when controlling for age using PRoNTo version 2.1, the results are very similar except that the expected ranking values are strange and seem to be in a reverse order (see below)

How can I fix this problem? 
The problem also appeared when using multi kernel regression.
