Thank you for your quick response, Saad,

I downloaded  tractography data and tested the parallelization by simply running commandline:

bedpostx subj1

It created 76 jobs which it submitted, and they all ran within an hour or so and seem to have completed normally, with no errors in the logs.

I then tried to run my dataset:

dimensions: 320 x 320 x 260 x 122

voxel sizes: 0.250000, 0.250000, 0.250000

There is an error that occurs in all of the jobs (it creates 260 jobs).

The error is:

terminate called after throwing an instance of 'std::logic_error' what(): Mat::operator(): index out of bounds /N/soft/rhel7/fsl/6.0.0/bin/bedpostx_single_slice.sh: line 80: 16485 Aborted

${FSLDIR}/bin/xfibres --data=$subjdir/data_slice_$slicezp --mask=$subjdir/nodif_brain_mask_slice_$slicezp -b $subjdir/bvals -r

$subjdir/bvecs –forcedir --logdir=$subjdir.bedpostX/diff_slices/data_slice_$slicezp $opts >

$subjdir.bedpostX/logs/log$slicezp

Can you help me understand the error?

And do you have any hint on how to solve it?

Thank you in advance.

Best,

Ilaria

Hi

You can try the FSL course example data, which you can download from http://fsl.fmrib.ox.ac.uk/fslcourse/

Cheers

Dear All,

I’m trying to parallelize bedpostx.

I’m having some issues.

To solve them, I would greatly benefit from a low resolution dataset that would run in few hours – for testing purposes.

Mine is 120 dir with a 0.250mm, which is just too much!

Can anyone help?

Thank you in advance! Your help will be life-saving J

Best,

Ilaria
