Ok, so how could I read the matrix?, if I just have the .nii

This is because the image orientation and position is stored as a matrix in the header, which maps from each voxel index to some real world location in mm.  If you simply read the image data, then you are probably ignoring this matrix.

It's a tissue probability map (spm12/tpm/TPM.nii).  You should also be able to normalise EPI images using the same tissue probability map.
