Are the images you have run fslstats on in MNI152 space? 

Even if they are, there are bound to be differences in the sum of the WM/GM/CSF PVEs, because registration is not perfect, and there will still be some inter-subject variability.

the total number of voxels ( for the three pve, gray, white and csf) and the dimension of curse are the same for the two subjects.
