Hi,

I think you'll find it easier to use the -applyisoxfm option in FLIRT, as this will do it all for you.

Alternatively, use fslcreatehd and just match the spatial FOV and copy the tsize from the original (number of timepoints).  The datatype doesn't matter in this case, but I'd generally use 16 (float).
