I'm still confused though, how do I incorporate that into MELODIC? I want to run MELODIC because I want to get my 20 indpendent components for my resting state data. 

I mean from the options of the DOF what would be my best bet?
Would 12 DOF be too much?

If you want accurate registration of the cortex without changing brain
shape, I¹d look into surface-based registrations.  Surface-based
registrations achieve correspondence across vertices on a standard mesh
(i.e. vertex #1000 in neuroanatomically corresponding locations across
subjects) while maintaining the original shape of the subjects surface in
3D.
