Hello,
  Using the alternate-reference ( or “expanded functional” ) option in FEAT inserts an “intermediate’ registration step between the functional and structural data. This intermediate transform is combined with the other registrations to form ( e.g. ) the functional to standard transform.

My question is, if you use an alternative reference image for registration, then how does the task-fMRI get registered to the structural? Or does it not?
