From the "File does not exist on the cluster" . Are you setting the folder to the current working directory in the submit  script since all paths are relative to your project directory from the command .

  Input image file name                              :
Error: File does not exist, please provide an existing file!
 Error: Running as script, and answer is not recognized...

 I can't figure out why it is running from the terminal but not from Relion. It may be just a stupid mistake, but if anyone has any idea, that would be great.
