Hi, I was having some trouble registering my task-fMRI run to the structural template- however, I when used a T2 topup scan as the alternative reference image in FEAT (e.g. same space, but clearer image), the registration worked well. My question is, if you use an alternative reference image for registration, then how does the task-fMRI get registered to the structural? Or does it not?
