As far as the stats are concerned, there are many examples of a two-sample unpaired t-test in the mailing list and also in the FSL GLM manual.

About doing a test on streamline counts and its interpretation, it's a different matter...

In my case i have 50 patients with Vestibular failure and 50 healthy controls, From structural analysis i have found significant   atrophy in Subiculum ( Right hemishere), With Subiculum as seed and vestibular nuclei as termination point with pons,midbrain as waypoints  i have computed Probtrackx for both groups ( healthy and patients ) , Now i would like to calculate streamline counts for   both ipsilateral ( Right subiculum to Right Vestibular nuclei with Right pons and mid brain) and contralateral  pathways in both groups ( healthy and patients ) and see if  there is any difference in anatomical connectivity  btw the groups.
