I am not sure what set of Ubuntu versions this will support, but try it and let us know how it goes. If you use our installer then you can specify a local directory to install all of FSL into, and by doing it that way you can have each user using a different version of FSL. Just make sure that you update the setup files (e.g., ~/.bashrc, ~/.profile, ~/.bash_profile) to set the environment correctly (i.e., FSLDIR, PATH, etc). In that way you will make sure that the right FSL version is being used. It is also possible for the version to be reassigned dynamically, by changing these environment variables and sourcing the right config file.
