Hi,

You can treat the FLAIR as a T2 for the purposes of fsl_anat.  However, FIRST cannot use the FLAIR image - it will only create subcortical segmentations from the T1 image.  MIST is able to use both, so this could be another option for you if you wanted to try that.

All the best,
Mark

Dear Group,

I have a set of structural data that includes both flairs and spgrs.  I'm wondering if fsl_anat is really only useful for the spgr, or if there is some way I can additionally take advantage of the flair images (if so, do I treat the flairs as T2s?).

The dataset includes Parkinson's and matching typical subjects.  I thought it might be nice to do a first analysis.

Thanks for your insights,

Dianne
