JISCMail - FSL Archives

You can treat the FLAIR as a T2 for the purposes of fsl_anat. However, FIRST cannot use the FLAIR image - it will only create subcortical segmentations from the T1 image. MIST is able to use both, so this could be another option for you if you wanted to try that.
