No, there is no equivalent option in MCFLIRT.
If you want to use this then you can script up FLIRT to register each 3D volume to a chosen reference volume.  You just need to split up the 4D file first (e.g. using fslsplit) and then merge together the 3D outputs (e.g. using fslmerge).
