Hello Matthew, Thank you for the assistance. As you said the discrepancy was due to the exclusive nature of fslmaths for the threshold (fslmaths -thr -uthr) and the inclusive nature of fslstats for that threshold (fslstats -l -u) Antonios Konstantinos
