Dear Wayne, 
Yes. It is showing only one chain in Atom Browser.  I have looked at the Molecule: Molecules: Mol Systems, it is showing only one chain for the old Mol System. For example, Chain A for Code  MS1 but not Chain B for  Code MS2.

Do you mean that only the one MolSystem is showing in the Chain pulldown list in the AtomBrowser (the latter is what appears when you click the Assign button in the Assignment Panel)??  I looked at the code and it should be picking up all the chains, so there doesn’t seem to be any filtering going on.
