Hi Cristina,
I think e2pdb2mrc.py may put the center of mass of the PDB file in the 
centre of the box, which may not be its position in your map. A 
rigid-body fit in UCSF Chimera (followed by a "vop #1 resample onGrid 
#1" command) may give you the pdb-derived map in the right position. You 
can then use that to make a mask.
