Could you please provide more information:

a) what is crystal symmetry, i.e. are you sure that you indexed 
consistently in the case of polar symmetries?
b) what is the completeness of each data set separately?
c) what is the multiplicity of observations, i.e. do you have enough 
data to get R-merge estimated?
d) HKL2000 estimates non-isomorphism levels during scaling and prints it 
out. You need to use "automatic corrections" option during scaling to 
get that number - try it even if multiplicity is low but remember to 
delete the rejections file before using this option.

I attached test.jpg. Everything on the left (Error Scale Factor, Error 
Systematic, Radiation Damage, Anomalous Signal -- even if you have none, 
and Internal Non-Isomorphicity) will be helpful to diagnose the problem. 
Could you provide these numbers or a similar screenshot?
