Hi Sophie,
Almost: sub??_struc_GM_to_T.nii.gz is to the GM standard template (in $FSLDIR/data/standard/tissuepriors/)

And each time you mention otherwise "MNI GM space", this corresponds to the FSL-VBM study-specific template.

Objet : [FSL] differences in FSLVBM filenames

hi FSLers,

I'm doing some FSLVBM QC and was wondering what the differences were in some filenames.

sub#_struc_GM.nii.gz- grey matter sementation in original (subject) space

sub#_struc_GM_to_template_GM_mod.nii.gz - grey matter sementation in MNI GM space (with modulation coding)

sub#_struc_GM_to_template_GM.nii.gz- grey matter sementation in MNI GM space (withOUT modulation coding)

sub#_struc_GM_to_template_GM_warp.nii.gz (warp file to get original GM space TO MNI GM space)

sub#_struc_GM_to_T.nii.gz - Subject specific GM segmented file in original space TO FSLVBM created Template

sub#_struc_brain.nii.gz- betted brain in original subject space

does this seem accurate?

also- when looking at the slicesdir results,  it looks like it's NOT just an outline of the Betted brain on top of the original but actually an outline of the GM segmentation in original space on top of the whole brain in original space.  is that correct?

thank you so much.
