Hi - you are likely to get better results if you run fslreorient2std beforehand on your highres. You may also want to consider using robustfov to remove some of the neck.

Hi,

My name is Tamar, and I would like to ask your advice regarding a registration problem. My T1 and functional scans are of good quality, and with most of my participants I had no problem during the 1st stage analysis. However, there's one case in which the registration from my scans to the MNI standard is off. It seems like the scans are coupled with a standard of the wrong axis, and I don't understand why. When we did the same process with SPM, it didn't happen.
You can see all of the registrarion files here:

Any idea of what's the problem and how can it be fixed?

Thank you

Tamar
