Hi Nancy Li, The cope1 has the parameter estimates of the GLM multiplied by the contrast. The thresh_zstat has the test statistic converted to a z-score and thresholded at a certain level of significance. Which to choose depends on what you'd like to do with the data once it has been loaded into Matlab.
