your data seem OK. Though, your high res cc is unusually low  taken all the other values into account. Is that a copy paste error? Anyway your two other domains look pretty decent, which indicate that your solution is correct. The B-factors for your good bits are already quite high (around 90 if I identify that correct from the screenshots). Maybe your third domain is very disordered and can't be built as good as you hope and you might have to live with just a few bits of it, which might be better ordered.

1. Data were collected to 2.5 A (Peak, Inflection, Remote)
2. Solved with Sharp
3. Protein (we think has 1-2-3 rigid domains). Bucaneer built the 2,3 domains (small domains).
4. I made a Chainsaw model from sequence-structure search in NCBI-BLAST for domain 1.
The 2, 3 domains seem to be OK without breaks. I have attached the coot screenshots. I worry if the phases are totally wrong? is it possible that phases are wrong but I get 2 correct domains.

Any advice for me...
