Yes,

Doing this will definitely cause lots of headaches afterwards because the image won't be coregistered to the t1 image anymore. If you need to process your images with different paths (one with the MR, one with the PET) it's better to create to copies with different names. Generally, people coregister the PET image to the T1 once, than you process both images Always together so they remain aligned.

thank you very much for this. So would this be a problem if I want to coregister a pet image to a t1 image and then coregister the same pet image to another template? In other words using the same pet image for subsequent coregistration to different target images.

If you run coreg/estimate, it can change the rar file. Specifically, it will adjust the mat filed in the input image to put it into proper registration/overlay with the target image. This often involves changing the origin.

In some cases, this can cause weird issues, like if the origin gets moved a lot some display programs may move the mage out of the field of view. This is mainly an issue when something goes wrong.

Normalize does not modify the input image in any way I am aware of.

I have a quick question regarding coregistration and normalisation (estimate and write) modules of SPM (version 12 or 8). Does the raw input image get modified when coregistered or normalised to another image or is it just take in the gui as a copy and used to create the output image which is created and stored in the output folder?
