Hi Cristina,

In fsl_glm you'd use the options --out_cope and --out_sigsq. Then use fslmaths twice to divide the cope file by the square root of the sigsq file.

fslmaths sigsq.nii.gz -sqrt sigma.nii.gz
fslmaths cope.nii.gz -div sigma.nii.gz cohen.nii.gz

All the best,

Anderson

Thank you both for your replies! I was wondering if you could provide an example of the exact command(s) that one would use to extract the effect sizes/Cohen's d from TBSS randomise results? I looked on the discussion board and have some idea, but it was also noted in some of the posts that the commands were incorrect, so I'd like to get confirmation.

Thank you!
Cristina
