Yes, alphabetical order is the order used to concatenate your images into a 4D file (regardless of the order in your template_list).

Hi FSL Experts,

I have a quick question regarding fslvbm_3_proc. If I have a template_list that contains a particular order of the data that matches my design files, will fslvbm_3_proc still analyze the scans in alphabetical order? In other words will the default alphabetical order setting for fslvbm_3_proc override my template _list?
