Dear Marcus,
you have to rename the chain IDs for the small and large subunits to include S and L (see for example pdb entry 4UG0) to have unique names for each protein.

Subject: [ccp4bb] Using coot with more than 100 000 atoms
Dear all,
I am working on a ribosome structure coot cuts my structure after 100 000 atoms. I heard the rumor that there is a way for coot to open a pdb file which contains more than 100 000 atoms.
However, I was not able to find anything so I would be happy if anyone could give me a pointer.
