Dear all, thanks to all for the info. Off-list it was also pointed out that phenix automatically saves the pdb file to hybrid36. I used the phenix pdb.tools to save and renumber the combined (>100 000 atoms file) and coot seems to be very happy with the results. I heard the rumor that there is a way for coot to open a pdb file which contains more than 100 000 atoms. However, I was not able to find anything so I would be happy if anyone could give me a pointer.
