Dear Jesper, Thank you for your reply. I am indeed generating them as per the bvecs rotation instructions that can be found here: http://fsl.fmrib.ox.ac.uk/fsl/fslwiki/EDDY/Faq#Will_eddy_rotate_my_bevcs_for_me.3F and then trying to apply them with applyxfm4D. I would like to motion-correct the initial image so that I can quantify the motion correction effect independently from the eddy distortion correction. As a side remark: All the corrections work beautiful, nevertheless. Thank you for the wonderful piece of software. Best regards, Maria
