  I think /usr/X11 should be a link rather than a file, can you try moving the current file to a backup name, and then symlinking /usr/X11 to point at /opt/X11? http://fsl.fmrib.ox.ac.uk/fsl/fslwiki/FslInstallation/MacOsX covers the relevant commands in more detail.

I am trying to run fsl on my iMac; I have installed the latest versions of FSL & Quartz (today, 2016_01_11).

From the command line I can open and use FSLView (version 3.2.0).
However, when going through the practicals, neither the bet_gui or fsl commands work.

The errors are:

[jcraggs]$ fsl
dyld: Library not loaded: /usr/X11/lib/libX11.6.dylib
Referenced from: /usr/local/fsl/extras/bin/fslwish8.4
Reason: no suitable image found.  Did find:
/usr/X11/lib/libX11.6.dylib: stat() failed with errno=20
Trace/BPT trap: 5
