Hello Carmine,
-s <sigma> is a shortcut for the common operation of creating a gaussian kernel of <sigma> mm and applying mean filtering ( smoothing ). -roi takes pairs of voxel co-ordinates and zero all voxels outside of that rectangular ROI.

The FLIRT user guide:

https://fsl.fmrib.ox.ac.uk/fsl/fslwiki/flirt/UserGuide

covers a number of command line tools that convert between voxel and mm co-ordinates.

hope this helps,
Kind Regards,
Matthew
