Let me know if you want help with your visit in Italy as I live and work there.
Museums are many so here are only some suggestions. You did not mention Milan but if you come by, do come and visit us at the Museo Nazionale della Scienza e della Tecnologia Leonardo da Vinci.

Rome.
Musei Vaticani &San Pietro
Galleria Borghese.
Look also for the several churches for the Caravaggios.
But even if you just walk the city it is an equally strong emotion.

Florence.
Uffizi
Palazzo Pitti
Museo Galileo
The duomo and the tombs of the Medici.

Venice
My advice is to walk the city first.
Then you might want to visit the museum at the San Marco square and the two contemporary art museums. There might be the Biennale still on, I think it goes until November.
