Actually it's still the same, "Image to align" is the image you want to use for normalisation purpose = for which you determine the required deformations, e.g. a mean EPI or a coregistered structural volume, "Image to write" is the image(s) on which you want to apply the deformations, e.g. the realigned EPI series.

Note that the "Normalise" module in SPM12 reflects segmentation-based normalisation. The modules "Segment" and "Normalise: Estimate & Write" differ with regard to the options available, the former has some options mainly relevant for VBM analyses, in the latter you can already specify some images (like the EPI series) to be normalised. But you could also go with an initial "Segment" step to segment the structural volume and e.g. two "Normalise: Write" steps to apply the deformations, in the first one maybe normalise the EPI series with a resolution of 2x2x2 and in the second one maybe normalise the EPI mean or the structure with a higher resolution like 1x1x1.
