I have had trouble saving the transform after rotation. Is there any particular way to do this?

Not quite.

1. display 
2. enter a number of different rotations until you get values that give the "correct orientation" 
3. click in "reorient images .." in lower left and load images that need to be reoriented in the same way

Use the Display button, which will show the image in the Graphics figure.  Adjust the rotations in the lower left panel until the orientation is correct, and then click the button that allows you to apply the transform to a set of images.
