your question is a little bit more complex than trying to distinguish condition A from B...
I cannot comment TDT, having never used it, you should probably contact the authors/developers with your question.

Are you interested in each subject's perception? Or a the group level?
With the former, it would be like trying to categorize each event X individually, based on the series of events A and B for that subject.
With the latter, you would summarize the response to events A/B/X for each subject and check how X is classified in each subject given the perceptions of A/B from all the subjects.

With PRoNTo, both are doable but will require some tweaking of the current version, as only standard cross-validation schemes are implemented.
The next release ("coming soon" for quite a while now, hum hum) should offer some more flexibility in term of training and testing (kind of flexible cross-validation) and would let you test what you're interested in.

Thank you very much for introducing the two papers to me. I've read them and found both were fascinating!

My goal is to find out if subjects will recognize an unfamiliar odor as which standard odor we gave them. So it will be like I have standard odor A and B for them to smell, then I will give them an unknown odor X to see if they will perceive it resembling A or B more closely.

And I do not have programming skills. So which one should I use?

The main difference (to me) is that TDT is tailored for fMRI (like 1st level fMRI analysis in SPM) while PRoNTo can be used for different modalities, for single subject and group analysis (like FFX and RFX in SPM).
So the choice will strongly depend on the type of questions you're trying to answer.

I would like to do a multivoxel pattern analysis. There are many SPM-compatible toolboxes such as Pronto, TDT. Any difference with multivariate Bayes button inside SPM itself?


It is rather overwhelming and I just wonder if there is a common methodology to start with?
