Hi Manuel, Can you tell me exactly how you are calling both flirt and fnirt? Are the images oriented in the same way (i.e. left<->right, posterior<->anterior, inferior<->superior)? How bad is the registration when using flirt? Attach some screenshots to your reply if possible.
