I would use the GUI to create the appropriate fsf file, and this will contain the filename where the list of PNM regressors can be found (the filename that is entered into the GUI).  You can then edit this fsf file to point at different files for different datasets.  In this way you can avoid using the FEAT GUI after the first initial setup.  I would definitely recommend doing it like this and not trying to create the fsf file from scratch, as the latter is very difficult to get right.

I'm using Pnm to do physiological noise correction, so far I can generate physiological regressors for GLM, but I found I can only use these regressors in GUI FEAT,which is not convenient for  huge data processing. I tried to write these regressors in my fsf template, but the regressors disappeared after I re-opened the template.
I'm wondering whether Pnm is really only used in GUI, I have a pretty large number of data to be analyzed, anyone knowns how to use Pnm regressor in GLM more easier and not in GUI?
