Yep, that's it. If you need the --glm_output, just 1 permutation is enough. You can run this in a single machine separately of the multiple CPUs arrangement you have there.

In my lab server, we dinot setup SGE as it failed. So I made multiple processors to make full used of multiple CPUs. In randomise_parallel, I just type something that generate multiple processors and control the numbers, that is to say, I changed the fsl_sub.
I want to confirm whether I get your idea about --glm_output:
randomise -i GM -o GM -m GM_mask -d design.mat -t design.con -n 1 -T -D --glm_output

Hi Rujing,

The randomise_parallel doesn't use the --glm_output, as this option isn't ordinarily necessary. So, at least regarding this, there is nothing you need to change in randomise_parallel. If, however, you need to make changes to adapt to your computer environment, I think you'd probably need to change fsl_sub instead.

If you really need the outputs from the option --glm_output (which is very atypical) you don't need randomise_parallel. Just run the simple randomise with 1 permutation (-n 1) and --glm_output enabled.

Dear Steve and Anderson,
randomise_parallel script has been modified for my specific server environment. It has been nothing pitfalls previously by output all the outputs I need( In this case I didnot use --glm_output option). However, it didnot generate a GLM file when I use --glmoutput=GLM. I am confused. I saw randomise_parallel script again, but I had no idea which line or stage generating the glmoutput.
I need your help.
