It certainly is an area that could use more study. I could point you to various more general fishy isotope studies, but for the deforestation/nutrient inflow question sulphur is probably the element to watch, alongside the more well-established nitrogen and carbon.

Are you thinking of modern ecological papers or archaeological studies? For the latter (with some modern data too), a recent paper on North Sea cod in Rapid Communications in Mass Spectroscopy (Nehlich/Barrett/Richards 2013 - don't have full ref as writing from phone) is a good starting point. Would be interested to hear of any similar work out there!

We have some more cod data in the pipeline too (C,N, and S) which may or may not prove useful for that particular issue.
