Hello Nazli, as I said, if you did these steps correctly, you should not have encountered a problem. Two more remarks: one, in order for this to work, your functionals need to be in register with each other (cf. realignment), and two, do not use the normalize button (cf. unified segmentation). One way to find out which volumes are the offending ones is to simply do something like vols = spm_read_vols(spm_vol(spm_select(Inf, 'image'))); and select all normalized images. The following error will list the orientation of all images so you can find the offending/different one.
