Subject: Problem with FNIRT

Hello,

I'm new to FSL and am trying to use it to analyze mouse brain data. I changed the pixel size on my images by multiplying by 20 (since the mouse brain is roughly 20 times smaller than the human). I am registering the brains to another mouse brain I had imaged (since I couldn't find any standard mouse brain). FLIRT worked fine and I got a mat file, but when I try running FNIRT, I get an error about knot-spacing needing to be more than zero. However, I changed the --warpres= repeatedly, but nothing worked.

When I do fslinfo, my files' pixel dimensions show up as 2.6x2.6x26, I've tried --warpres=10,10,52 or 100,100, 100 as well as a few others, but nothing is working. I have attached a copy of the terminal output for your perusal.

Thank you,
Yael Grossman
