First you need to make sure that the data type is double, next you need to set the value to nan in those voxels you want to make transparent. You could use the image calculator for this, I believe it is described in Johns Gems.Best Torben

Ideally, for those voxles with values smaller than threshold (the specified mn), should not be displayed. However, in spm_orthviews, these voxels are still displayed in the last kind of color within colormap.Is there a way to put the under-thresholded voxels not to be displayed?
