Dear Corinna,

This is potentially because your FreeSurfer environment is not set up correctly.  Make sure the FSL_DIR variable (separate from the FSLDIR variable that FSL uses) is pointing to the right location.  If you are still stuck then I would email your question to the FreeSurfer list.

    man fsl

in a terminal. The manpage has instruction on how to set up FSL properly. Basically just like setting up FSL on other systems by sourcing the config file.
