Just a couple of minor clarifications...so, I take it that there is no way to visualize a single channel at a time.

You could change the channel type to something you don't have (e.g. EEG in a MEG dataset or vice versa) and then it will appear on a separate tab in the reviewing tool. Or you could just plot it in your own code. You could also check out 'Fieldtrip visual artefact rejection' in MEEGTools. That has several ways of visualising bad channels.


Would right-clicking on a channel and choosing "bad" to mark that channel as bad, considered as "excluding" that channel from the dataset and thus creating difficulties later on? Or is excluding only when you remove it through Montage or Crop?

Just marking as bad won't cause problems.

You can set channels as bad in the reviewing tool both in continuous mode (right-click on a waveform to get a pop-up menu) and in the epoched topoplot mode (right click on a channel plot). Then press the 'Save' button to save your selection. There is no need to exclude bad channels from the dataset as it might create difficulties (e.g. for merging or grand averaging). Bad channels will not be used for stats, source reconstruction and DCM. If you want to remove some channels you could do it via montage or Crop function.
