Hi - ah - one possible difference - see script fsl_reg - flirt is run using the 
-inweight ${INPUT}_mask
option - that probably explains this.

The ‘.mat’ file generated from ‘tbss_2_reg –n’ should be consistent with that obtained from using flirt command line. However, the two ‘.mat’ files are different from each other. I don’t know what the problem is.
I would be very grateful if you could give some suggestions.
