Dear Max,

I would give Ben's suggestion a try and just change:
matlabbatch{1}.spm.tools.fieldmap.presubphasemag.subj.defaults.defaultsval.blipdir = 1; 

to

matlabbatch{1}.spm.tools.fieldmap.presubphasemag.subj.defaults.defaultsval.blipdir = -1; 

and see what happens. Maybe that will solve your problem.
