Hi,
Usually you can't use apt-get while another package manager as Ubuntu Software Center is working at the same time.
You should setup the Neurodebian repository as explained here: http://neuro.debian.net/#how-to-use-this-repository
and then install FSL and the atlases with, e.g., sudo apt-get install fsl-5.0 fsl-atlases.

I've downloaded FSL through Ubuntu Software Center, it operates thoroughly well and views images both 2D , 3D very nice! but when I type the command 'Sudo' as your suggestion I faced the below error message:
Could not get lock /var/lib/dpkg/lock - open (11: Resource temporarily unavailable)
E: Unable to lock the administration directory (/var/lib/dpkg/), is another process using it?
