I would say that your original idea is a good one. An uncompressed version for your preservation master (in MXF, WAV of AVI) would be the best option.

I am no expert on this but my understanding is that if an audio or video file is compressed then obsolescence of the compression algorithm becomes an issue. If there is no compression then that removes one potential barrier to accessing the file in the future.
