I am trying to register some results of freesurfer processing to images created (or readable) by FSL. The latter are in LPI orientation according to the qform and RPI orientation according to the sform. The output from freesurfer is in RSP orientation in both q and sforms. I tried mri_convert --in_orientation RSP -out_orientation LPI T1.nii T1_reorient.nii, but I think (difficult to tell, though) I got a L/R shift. What is the correct procedure?
