I am trying to co-register a 2D image from a brain histology slice to a 3D T1-weighted MPRAGE structural MRI. Both are from the same subject.

Does anyone know of a program that already does this in some way? Any pointers to the problem would be much appreciated.

The registration would probably have to involve more DOF than rigid-body, since the tissue tends to shrink when put in the conservation solution before the photograph is taken.
